1986-1992 zajmował się opracowywaniem modeli, algorytmów i oprogramowania do wyznaczania orbit statków kosmicznych, był także członkiem grupy sterującej lotami europejskich sztucznych satelitów ERS-1 i EURECA.

25.05.1992 dołączył do europejskiego oddziału astronautów.

05.1994 został włączony do rezerwowej załogi w programie EuroMir-94.
05.1995 został wybrany przez NASA na specjalistę ds. zapasowego ładunku podczas misji STS-78 Columbia  w ramach programu LMS (Life and Microgravity Spacelab).

2006 opuścił korpus astronautów ESA i stanął na czele firmy Deimos Imaging SL.
 
10.2011 ponownie został aktywnym astronautą.

06.06.2018 w związku z nominacją na stanowisko Ministra Nauki, Innowacji i Szkół Wyższych ponownie opuścił korpus astronautów ESA.

07.2020 rząd Hiszpanii ogłosił, że zostanie nominowany jako kandydat na stanowisko dyrektora generalnego Europejskiej Agencji Kosmicznej.

The Board of Directors of Hispasat, Redeia's Spanish satellite communications operator, approved today the appointment of Pedro Duque as the company's new president. This decision came after an extraordinary Shareholders' Meeting in which the Sociedad Estatal de Participaciones Industriales (SEPI), a shareholder of Hispasat with 7.41%, proposed Pedro Duque as president of the operator, replacing Jordi Hereu. ✋ There's a brand new tile on the #WalkOfSpace on the Queen Wilhelmina Boulevard in Noordwijk featuring Spanish ESA astronaut Pedro Duque's handprint.
🚀 @astro_duque made two spaceflights: in 1998 he was a mission specialist on STS-95 Space Shuttle Discovery and in 2003 he flew again to the @Space_Station for his Cervantes mission.
🥳 In the ceremonial unveiling on 22 March 2024, Pedro revealed his tile together with Noordwijk legislator Roberto ter Hark, @Spaceexpo director Barbara Hoppel and ESA ESTEC Head of Product Assurance & Safety Britta Schade.
🚀 Astronauts @astro_andre Kuipers, @Astro_Payette (Canada), Reinhold Ewald (Germany) and Richard Hieb (USA) were also present.

How has the role played by Spain and Europe in the space race evolved in recent years? Reviving the joint EU-ESA Space Council is an important step towards a position of greater leadership…

Europe has never had the same level of investment as the US, and we still invest ten times less than they do in manned programmes. It was important to revive the Space Council (whose last meeting took place in 2011) in order to strengthen Europe’s position. Spain has promoted this meeting, which will continue in 2020, under the German presidency of the EU. As chairman of the Ministerial Committee of the European Space Agency, I am advocating investing in going to the Moon. The meeting in Seville this November, where ESA’s new multiannual budget will be approved, is going to be decisive. (...)n

(...) But that was not the topic of this message. From a height of 215 km (it's 11:07 Moscow time right now) the clouds look gorgeous, with a three-dimensional quality that I couldn't see the previous time from 550 km.

Where it is warm (right now we are over the Philippines) the clouds are like fields full of mushrooms. Some seconds afterwards there's an area of high clouds, flat, looking more like a bride's veil. Some more seconds of travel and we can see a storm, a high cloud penetrating the clouds and coming up until it seems it wants to touch us. In the portions of sea we can see, the sun-glare appears now in an intense orange colour, while the atmosphere surrounds the curved horizon as a thick blue veil, strangely well defined. Its rim spreads a bit more, but it would almost look more like a liquid covered with a layer of its own vapour. (...)
